On board HDMI gives only serial console.
Will HDMI support GUI like rasberry-pi?

Using the weston/wayland images, or the imx-image-full yocto builds you should get a gui over the HDMI interface. This is not a full desktop, but running weston as the wayland compositor that can run gui applications.
